I’ve made some MP3s with Joint-Stereo and I think they sound fine, but I’m not sure my $20 computer speakers are very accurate. Is there a better way to tell if my Joint-Stereo MP3s are flanging?

If you have used a recent implementation of Lame or Fhg to make your MP3 then you have little to worry about in this regard. Some older encoders had trouble with their implementation of JS or joint stereo but that is largely a thing of the past. Get yourself an updated version of whatever codec you have chosen to use and you should not have a problem.
